About the Research Initiative (PHASE 1.0)
The research initiative (PHASE 1.0) aims to conduct a comprehensive multi-omics study on the new strain of Vibrio cholerae in Nigeria, starting with sample collection from multiple sites across the country. Following DNA sequencing, the research will transition to an in silico phase, integrating functional genomics of infectious diseases, comparative genomics, variant analysis, and novel peptide therapeutic R&D.
By investigating the outbreak dynamics, spread, resistance mechanisms, and genetic variations of the new strain, the research aims to enhance understanding of its pathogenicity and transmission patterns. This will involve whole genome sequencing and the analysis of virulence factors, mobile genetic elements, and antimicrobial resistance genes. Additionally, the study will explore the comparative genomics of different strains, including functional analysis, subsystem categorization, whole genome alignment, pan/core genomics, DNA-DNA hybridization, MLST and ANI and phylogenomic analysis. Through variant analysis, researchers will examine variations in mobile genetic elements, antimicrobial resistance, and virulence factors.
The insights gained from these analyses will inform the therapeutic research and development phase, which focuses on identifying and optimizing novel peptide candidates that can effectively target and neutralize the bacteria. This will involve in silico analysis, peptide docking, molecular docking, and preclinical testing to assess the safety and efficacy of the peptides. The ultimate goal is to develop a novel anti-bacterial therapeutic drug based on these peptides, which will be subject to clinical trials before becoming available for widespread use. This research initiative holds the potential to significantly contribute to the control and prevention of cholera outbreaks in Nigeria and beyond.

Sample Collection From Multiple sites Across Nigeria
The aim is to collect and process samples from cholera outbreak sites across diverse Nigerian regions. Environmental (water, soil), Food, and clinical (stool, vomit) samples will be gathered.
Isolation and Characterization of Vibrio cholerae Strains
To isolate and characterize resistant Vibrio cholerae strains. This involves culturing samples on selective media, confirming V. cholerae presence through biochemical tests, sensitivity assays, and serotyping
Whole Genome Sequencing of Vibrio cholerae Strains
To apply molecular biology techniques, including DNA extraction and whole genome sequencing (WGS), to analyze Vibrio cholerae strains using either Illumina or PacBio platforms.
DRY LAB (Insilico Multi-omics Approach)
The Insilico Multi-omics Approach refers to the usage of computational methods and tools to combine and examine data from several "omics" layers—genomics, transcriptomics, proteomics, metabolomics, and epigenomics. the Insilico Multi-omics approach will be conducted in this research so that the molecular mechanisms driving the disease can be revealed and identify potential biomarkers for diagnosis or treatment. Alongside identifying new drug targets while understanding complex biological data.
Genomics of Infectious Diseases
To conduct a comprehensive genomic analysis of multi-drug resistant bacteria, focusing on data acquisition, functional annotation, resistome and virulome profiling, variant annotation, geo-mapping, and identification of virulence factors to understand mechanisms of drug resistance, pathogenicity, and transmission routes.
Comparative Genomics Analysis
To perform comparative genomics on Vibrio cholerae strains, focusing on annotation, subsystem categorization, phylogenomic analysis, core/pan-genomics, ANI, DNA-DNA hybridization, whole genome alignment, MLST, and horizontal gene transfer to identify key genetic traits related to pathogenicity, resistance, and evolution.
Genetic Variation Study in Vibrio cholerae
To conduct a detailed variant study on Vibrio cholerae strains, identifying SNPs, indels, structural variants, and AMR gene variations through variant calling and whole genome variation analysis. Including MGE to understand their role in spreading resistance and virulence, and assessing the functional impact of detected variants on protein structure and resistance profiles.
Translational Machine Learning-Therapeutic R&D
To integrate machine learning and multi-omics data to identify and optimize anti-cholera peptide candidates, focusing on peptide efficacy, docking simulations, molecular docking, and resistance prediction through evolutionary modeling and combination therapy exploration.
